In Deus Ex Majestic Twelve started as a branch of the Illuminati dedicated to science and technology. By the time of the game they had overthrown and replaced the Illuminati and were poised to take over the world.

History
In the middle of the 20th century the Illuminati realized that their existing branches were not, on their own, enough to control the world. To this end they created two new branches, the Bilderberg Group to handle economic matters and Majestic Twelve to handle things related to science and technology, in the 1950s.
For about 80 years Majestic Twelve remained a branch of the Illuminati creating, spreading and suppressing technology as the Illuminati saw fit. The only area in which they did not excel was surveillance; the internet in particular proved unwieldy to monitor.
In the early part of the 21st century the United States was struck by a series of disasters. The Illuminati chose to let the US collapse and then pick up the pieces afterwards. When the US failed to collapse MJ12 saw the Illuminati's inaction as a sign of weakness. In 2035, five years after the Illuminati decision, MJ12 had successfully overthrown and replaced the Illuminati.
Over the next 17 years MJ12, under the leadership of Bob Page, undertook several major projects. They created Daedalus, an AI capable of monitoring the internet, and when he was unable to be controlled created Icarus, another such AI. They created the Aquinas Hub, a router through which all electronic communication passes. They developed nanites to the point that they were able to successfully augment select individuals, create a nano-virus, and create a nano-sword. They also developed physiopharmaceutical augmentation and powered armor.
They created or co-opted UNATCO and Page Industries became one of the most successful businesses on earth, if not the single most successful. Page Industries subsidiary VersaLife was the sole producer of Ambrosia the cure for the nano virus MJ12 created and released.
Role in Deus Ex
Six months before the game (at the time of the intro) Bob Page coerces an infected senator to get Walton Simons named head of FEMA.
When the game begins MJ12 controls UNATCO through Joseph Manderley and even have a small facility located under UNATCO Headquarters on Liberty Island. They are planning a global crackdown on resistance groups, and causing a state of emergency in the US by creating a massive outbreak of their nano-virus in New York, Washington, D.C. and "other urban targets." They are near to finding how to integrate nano-augmenations into individuals without a genetic predisposition, and putting the finishing touches on the Icarus AI.
JC Denton was able to warn the resistance group of the crackdown and scuttle the freighter carrying the nano-virus. In spite of this Martial Law was still declared within the US, MJ12 took over France and, likely, the rest of Europe, and it appeared MJ12 was within reach of world domination.
Then JC came to Area 51 and did whatever it was he did there.
Clearances
MJ12 clearances are based on choirs of angels. They share the same structure as UNATCO clearances.
